    So we have the rear of the car smoothed out ready for primer, but the fit of the engine cover has a small problem. it fits perfect other than a small area just forward of the single air vent and about the same width. its about 1 mm to 1.5 mm lower than the cover, it looks like it was made to be that way? also if it was raised flush with the cover I believe the cover would come in contact at that spot when opened. so should it be not flush or do I have some bending to do.

    You're saying the lip of the rear cowl is a touch lower than the lid surface? If yes, then it should be brought up level. If clearance becomes the issue, just open up the gap enough to buy it some time to clear. A picture of the area would really help.
